During the Civil War the county, though divided in loyalties within itself, became a part of the Confederate movement. Feb. 15, 1862, the State Senate by a 23-0 vote expelled Sen. WILLIAM T. ANTHONY of Allen County because he was engaged in the rebellion and Dr. JOHN M. JOHNSON because he held a position in the rebel army. July 29, 1862, Gen. John Hunt Morgan's Confederate Calvary, spearheading the second invasion of Kentucky, crossed from Tennessee into Allen County. Dec. 27, 1863, Col. Hughes Hamilton, Doughertys guerrillas captured Scottsville after defeating and taking prisoner Capt. J. D. Gillum's Company of the 52nd Kentucky Regiment. A few days later Union forces followed guerrillas into Tennessee killing 40, taking 20 prisoners, and recovering most of the Scottsville plunder.
